The fine road tool is the important one for making your tunnel. Select the rail line, then enable straight slope in the fine road tool. Just go straight through the mountain in one go from where you want to track to enter the mountain to where you want it to leave. The mod will run the track perfectly straight and level between the 2 points

Edit: Just looked through it to get the timecode, it was one with the skylight, but it was between the entrance and the skylight.

If it's any consolation, trains travel clockwise around the map, so if you're going counter-clockwise, you should be able to find one. But only in Free Roam. Actually they do spawn in races and deathmatches. ZzGJ.
